Three weeks ago, I opened a fresh Claude Code session to work on a personal project — and spent the first twelve minutes re-explaining context that I'd already spelled out in a previous session. My project structure. My naming conventions. The architectural decisions I'd made and why. All of it, gone. Vanished into the void of a stateless AI.

That twelve minutes doesn't sound like much. But multiply it across every session, every day, every project — and you start to feel like you're trapped in some kind of Groundhog Day loop where your AI assistant wakes up with amnesia every single morning.

I knew there had to be a better way. What I didn't expect was that the answer would come from a free note-taking app that's been sitting on my machine for months, barely used. Obsidian changed everything about how I work with Claude Code — and I'm going to walk you through exactly how I set it up, why it works so well, and the specific configuration that turned a forgetful AI into something that genuinely feels like a personal assistant with a long-term memory.

But first, you need to understand why the obvious solutions don't actually work.

The Persistent Memory Problem Nobody Wants to Admit

Here's something that frustrates me about the Claude Code ecosystem right now. Everyone talks about how powerful the tool is — and it genuinely is — but almost nobody talks about the elephant in the room: every session starts from zero.

You can build the most sophisticated claude.md file in the world. You can structure your project directory perfectly. You can write detailed README files. Claude Code will still walk into your next session like a new employee on their first day, asking where the coffee machine is.

I tried the brute-force approach first. I maintained a massive markdown file called context.md that I'd manually update with decisions, preferences, and project state. It worked — barely. The file ballooned to 3,000 lines within two weeks. Finding anything in it was its own project. And the manual maintenance? Absolute time killer.

The real issue isn't that Claude Code can't process context. It absolutely can. The problem is organization. Throw a pile of unlinked markdown files at Claude Code and you get what I call the "black box effect" — the AI processes your data, but you have no visibility into the connections between pieces of information. I need to be upfront about something — I was an Obsidian skeptic. I'd tried it once before, thought "this is just fancy Notepad," and went back to VS Code for everything. That was a mistake born from misunderstanding what Obsidian actually is.

Obsidian isn't a note-taking app. It's an orchestration layer over a folder of markdown files. That distinction matters enormously.

Here's the mental model that made this click for me. Think of Obsidian as a filing cabinet and Claude Code as a brilliant analyst who works out of that cabinet. You → Obsidian: You create the vault structure, set the conventions, and decide what categories of information matter. Daily notes, project folders, research archives, decision logs — you design the skeleton.

The manual linking that makes Obsidian powerful? Claude Code does it for you. Every time you work on a project, Claude Code can update the relevant notes, create new ones, and maintain the web of connections.

Instead of starting from zero, Claude Code can read your vault — structured, linked, categorized notes — and immediately understand your projects, decisions, preferences, and history.

The compound effect here is real. After four weeks of using this setup, my sessions with Claude Code started feeling fundamentally different. Less re-explaining. More "picking up where we left off." The AI wasn't actually remembering anything — but it was reading an increasingly sophisticated knowledge base that contained everything it needed to act like it remembered.

When you're using Obsidian as your knowledge base, claude.md becomes something much more powerful: a living document that teaches Claude Code how to think about your vault. It's not just "use tabs, not spaces." It's "here's how my notes are structured, here's what the linking conventions mean, here's how to update my daily notes, and here's the format for creating new project notes."

Here's a stripped-down version of what my claude.md looks like for my Obsidian vault:

This might look simple. It's deliberately simple. The key insight — and I learned this the hard way after over-engineering my first version — is that your claude.md should describe conventions, not prescribe every possible action. Give Claude Code a framework, and it'll figure out the details. Give it a 500-line rulebook, and it'll spend more tokens parsing rules than actually helping you.

There's actually a fascinating debate happening right now in the AI development community about this exact topic. A recent study examined whether repository-level context files (like claude.md) actually help coding agents perform better. The findings were mixed — for pure coding tasks, rigid convention files can sometimes constrain the AI more than they help.

But here's what that study missed entirely: personal assistant use cases are fundamentally different from coding tasks. When Claude Code is managing your knowledge base, claude.md isn't constraining code architecture. It's governing thought organization. It's telling the AI how to structure information in a way that matches how you think. That's a completely different problem, and for that problem, a well-crafted claude.md is incredibly effective.

The file should evolve over time, too. After every few sessions, I review my claude.md and ask myself: "Is Claude Code doing anything I keep correcting? Is there a convention I follow that isn't documented here?" Then I update it. Over weeks, the file becomes an increasingly accurate reflection of my personal knowledge management style — which means Claude Code gets better at being my assistant specifically, not just a generic AI.

That evolution is what separates a living system from a static setup. And it's where the real power starts to show up.

Building the Whole System from Scratch

Alright, enough theory. Here's exactly how to set this up. I'm going to be specific about every step because the details matter more than you'd think.

Step 1: Install Obsidian

Download it from obsidian.md. It runs on Mac, Windows, Linux, iOS, and Android. The desktop app is completely free — you only pay if you want their sync service or publish feature, neither of which we need for this workflow.

Install it. Open it. You'll see a prompt to create or open a vault.

Step 2: Create Your Vault Structure

Create a new vault somewhere you'll actually use Claude Code — for me, that's inside my development directory. Name it something meaningful. I called mine brain because subtlety isn't really my thing.

These templates save enormous time. When Claude Code creates a new note, it follows these structures automatically — consistent formatting, proper frontmatter, ready-to-fill sections.

Step 4: Configure Claude Code

Create your .claude/claude.md file in the vault root with your conventions. Use the example I showed earlier as a starting point, then customize it as you go.

When you open Claude Code inside your vault directory, it automatically reads the claude.md file and understands your structure. Try asking it to create a daily note. Ask it to start a new project. Ask it to log a decision. Watch how it follows your conventions and creates properly linked notes.

Step 5: Install Key Obsidian Plugins

Open Obsidian's settings, go to Community Plugins, and install these:

  • Templater — Dynamic template variables (dates, auto-linking, custom functions)
  • Daily Notes — Automated daily note creation using your template
  • Dataview — Query your vault like a database (this one is a game-changer)
  • Graph Analysis — Enhanced graph view with connection strength metrics
  • Natural Language Dates — Write @today or @next Monday in notes

You don't need all of these on day one. Start with Templater and Daily Notes. Add the others as your vault grows and you feel the need.

Step 6: Run Your First Session

Open Claude Code in your vault directory. Tell it what you're doing:

I'm using this Obsidian vault as a knowledge management system.
Read the claude.md file for conventions. Create today's daily
note and a project note for [whatever you're currently working on].

Watch what happens. Claude Code creates properly formatted, linked notes following your conventions. In your next session? Those notes are still there, providing context that persists across sessions.

That's the moment it clicks. You're no longer starting from zero.

If you've made it this far, you already have everything you need to get started. The next section is where the setup starts paying real dividends — and where I made my most expensive mistakes.

The Three Tiers: Choosing How Deep to Go

Not everyone needs the full setup. Honestly, I over-built my system initially and had to scale back. Here's how I think about the spectrum:

Tier 1: The Disorganized Dump. You throw markdown files in folders however they land. No linking. No templates. Claude Code can still read these files and extract information. The problem surfaces around week three, when you have 50+ notes and finding anything specific turns into a scavenger hunt. You also lose the "connection" benefit entirely — Claude Code processes each note in isolation, missing relationships between ideas.

Tier 2: The Obsidian Vault. This is the setup I walked through above, and it's what I recommend for almost everyone. The investment is two hours upfront, plus a few minutes per session. The return is a knowledge base that genuinely compounds.

Tier 3: Advanced RAG Pipeline. Full retrieval-augmented generation with vector embeddings, semantic search, automated ingestion, maybe a dedicated database backend. I've experimented with this. It's powerful, absolutely. But the maintenance overhead is brutal — you're building custom AI infrastructure for personal note management. Embedding quality degrades when content structure changes. API costs add up. The complexity-to-benefit ratio rarely justifies it for individual use.

My honest take: start at Tier 2. If after three months you're hitting real limitations, explore Tier 3. Most people never need to. The Obsidian vault approach gives you 80% of the benefit at 10% of the complexity.

What I Got Wrong and What I'd Do Differently

Here's where I practice what I preach about honest admissions.

Mistake #1: I over-structured the vault. My first version had 15 top-level folders, nested subfolders three levels deep, and a taxonomy system that would make a librarian weep with joy. It lasted exactly one week before I started dumping notes wherever was convenient because the structure was too rigid to actually use. I simplified to six folders and let links handle the organizational work instead of hierarchy. The difference was night and day.

Mistake #2: I tried to automate too much, too fast. I wrote an elaborate Claude Code skill that automatically categorized notes, generated tags, created backlinks, and updated project statuses. Claude Code spent so many tokens processing it that response times noticeably degraded, and half the rules contradicted each other because I'd written them all at once instead of letting them evolve organically. Start with 20 lines. Add rules only when you hit a specific problem. Your claude.md should grow from experience, not from imagination.

The pattern across all three mistakes is the same: I built for hypothetical complexity instead of actual needs. Start simpler than you think you should. Use the system for two weeks with minimal structure. Notice what's actually annoying, what's missing, what breaks. Then add structure to solve those specific problems.

Good software architecture follows this same principle. Solve real problems, not hypothetical ones.

Claude Code as Research Agent: The Unexpected Power Move

One workflow that emerged naturally from this setup surprised me with how powerful it became. I started using Claude Code as a dedicated research agent that reports back to the Obsidian vault.

The workflow:

  1. Give Claude Code a research task: "Research the current state of WebSocket alternatives for real-time communication"
  2. Claude Code does its thing — searches, analysis, synthesis
  3. Instead of dumping results into the chat (where they disappear when the session ends), Claude Code creates structured research notes in your vault: a main summary, individual notes for each thing evaluated, comparison tables, and links to relevant project notes

I've built a simple prompt template for this:

Research [topic]. Create the following in my vault:
1. A summary note at research/[topic-slug].md
2. Individual notes for each major finding
3. Link all notes to [[relevant project]] if applicable
4. Include sources, key data points, and open questions
Follow vault conventions in claude.md.

After a month of this, my research/ folder became the most valuable part of the entire vault. A personal research library — organized, linked, queryable, and ready to inform future work. The compounding effect is extraordinary. Every research session makes the vault smarter, which makes every future session more productive.

This is what "building a second brain" actually means in practice. Not a fancy app with a subscription fee. A folder of markdown files, a free tool to organize them, and an AI that knows how to maintain the system.

Four Weeks In: What Actually Changed

I want to be specific about outcomes, because vague claims about "improved productivity" are worthless.

Session startup dropped from 10-15 minutes to under 2 minutes. Instead of re-explaining context, I point Claude Code at the relevant project notes and daily logs. Everything is already there, structured and linked.

Decision recall became nearly perfect. Two weeks into a project, I needed to remember why I chose SQLite over PostgreSQL for a specific component. The decision log had it — context, options considered, reasoning, consequences. Ten seconds to find instead of twenty minutes of trying to remember.

Research stopped being disposable. Before this setup, I'd do deep research in a Claude Code session, get great results, close the session. Gone forever. Now every research session produces notes that live in the vault, linked to the project they support, findable months later.

Claude Code's suggestions got noticeably better. This surprised me most. When Claude Code can read your decision history, project notes, and daily logs, its recommendations become more aligned with your actual situation. It stops suggesting approaches you've already tried and rejected. It references your past decisions when proposing new ones. It feels less like a generic AI and more like a colleague who's been on the team for months.

The graph view surfaced connections I didn't see. Obsidian's visualization showed me that three seemingly unrelated projects shared a dependency I hadn't noticed. That single insight saved me probably eight hours of duplicate work.

The cost is real, though. This system requires daily maintenance — five to ten minutes reviewing and updating notes at the end of each day. Skip it for a week, and the vault gets stale. The whole benefit degrades. This is a habit, not a one-time setup.

Where This Is Heading

I've been using this system for just over a month, and I can feel the trajectory. Each week, the vault grows richer. The claude.md becomes more refined. Claude Code's understanding of my work, preferences, and thought patterns deepens.

What I'm building toward — what anyone using this approach is building toward — is something that genuinely functions as a personal AI assistant. Not the watered-down kind that sets timers. A real assistant that knows your projects intimately, remembers why you made specific decisions, can recall research from months ago, and provides suggestions calibrated to your actual context.

We're not fully there yet. The system still needs manual maintenance. Claude Code can't proactively remind you about things (though I suspect that's coming). Keeping the vault current requires discipline.

But the foundation is solid. Obsidian provides the persistent, structured, human-readable storage layer. Claude Code provides the intelligence layer that reads, updates, and reasons over that storage. The claude.md file serves as the glue that teaches the AI how to interact with your specific knowledge structure.

The cost? Obsidian is free. Claude Code is something you're already paying for. The only real investment is time — a couple hours for initial setup, and a few minutes daily for maintenance. No extra API costs. No infrastructure to manage. No vendor lock-in on your data.
